Refusing to believe that Dr. Hebereke has any connection to the RoboRobo Gang, Ikki ventured into their hideout until he discovered ancient ruins entrance at the bottom. Hebereke finds Ikki in a room with a machine at its center. The old man explains his plan to find the legendary [[Fuyun Stone]] and admits to purposely luring Ikki to the ruins. He reveals that he is the sponsor of the RoboRobo Gang and was responsible for building the underground base using [[Antacker|Antackers]], all in a bid to find the Fuyun Stone. Dr. Hebereke believes that the ancient ruins hold the secret of the Medarots, and he intends to use Ikki to uncover them. He commands [[Surume]] and other RoboRobo grunts to force Ikki to continue the search, knowing that Ikki cannot initiate a Robattle due to the cave's fragile structure.

With the final steps of his plan ready to be executed, Dr. Hebereke no longer sees any use for Ikki and devises a way to get rid of him. He sends a fake invitation, pretending to be Ikki, to Arika, [[Karin Junmai|Karin]], or both, depending on Ikki's decisions throughout the game. In any case, Dr. Hebereke kidnaps the girl in question and takes her to the [[Flying Fortress Fuyun]], challenging Ikki to come to the fortress and rescue her. He also sends several flying Medarots to attack the city. These Medarots ended up losing control by a special oil made by the doctor himself.
 
While Ikki ventures through Fuyun, Dr. Hebereke explains to Arika and/or Karin how his flying fortress is able to fly with just a small stone, thanks to the artifact being outer space technology. He reveals his plan to defeat Ikki, who has been thwarting his schemes, and to build the biggest and most powerful Medarot to prove he is a better scientist than Dr. Akihabara. He believes that achieving these goals will make all the girls in the world like him. Although the girl is not intimidated by the villain, Hebereke asserts that his trump card is his powerful Medarot, boasting that he is the only one who knows how to remove the limiter from a medal.
 
Eventually, Ikki reaches the fortress bridge to confront Dr. Hebereke and rescue the hostage. Ikki emerges victorious, which infuriates Hebereke. In a fit of rage, he calls upon [[Harvey]], a flying Medarot who had befriended Ikki, to fight him. With no choice, Ikki engages in a Robattle and wins, returning Harvey to normal. Dr. Hebereke then reveals that his special oil is used to loosen the medals' limiter. However, he refuses to continue explaining the limiter and flees to the Engine Room. Kouji joins Ikki in pursuit of the villain, and together they reach the room where the Fuyun Stone is located.
 
Dr. Hebereke ends up falling into the room due to a malfunction in his descending chair. When Ikki questions why the Fuyun Stone is there, the villain explains that he followed Ikki to Kodine Kingdom and stole the stone. Disappointed, Ikki engages in another Robattle with Dr. Hebereke and wins. However, the battle causes the Fuyun Stone to become unstable, allowing Dr. Hebereke to seize the opportunity and escape.
 
With Dr. Hebereke escaping and the Flying Fortress losing control, Ikki and Kouji decide to divide the tasks. If Ikki chooses to pursue Hebereke, he finds the villain in the landing zone, preparing to flee in an escape pod. Ikki intervenes, initiating another Robattle, which he wins, damaging the pod in the process.
 
Even in desperation, Hebereke cannot jump from such a height. To his surprise, the effect of the special oil quickly wears off, and all his flying Medarots regain consciousness. Seizing the moment, Ikki tricks the Medarots by announcing that the first one to catch Dr. Hebereke will win a special oil. This tactic not only immobilizes the villain but also causes the [[Penguin Medal]] to fall from him, which Ikki happily retrieves.
 
Alternatively, if Ikki chooses to help prevent the flying fortress from crashing, Kouji will take on the task of stopping Dr. Hebereke.
 
After the fortress lands safely, Dr. Hebereke is arrested by the [[Select Corps]]. However, the villain warns Ikki that he hasn't seen the last of him, vowing that the world will still be his. Unfortunately for Ikki, Dr. Hebereke's words prove true. The next day, he and the rest of the RoboRobo Gang escape from jail. The group of villains sends a letter challenging Ikki and his friends on Medarot Island.


Accompanied by [[Hikaru Agata|Phantom Retort]] and [[Kirara Akita|Lady Retort]], Ikki finally arrives at the underground laboratory in the RoboRobo Gang Hideout, where Dr. Hebereke is waiting for them. Realizing it is pointless to reason with the scientist, Phantom Retort prepares for battle, but their confrontation is interrupted by a tremor caused by Dr. Hebereke's latest and greatest creation, the [[God Emperor]].
